i downloaded 4.0.0 while back when it was still open to people to download and now i read a comment it was a malware. should i be now worried after using it as a patch.

If you read GenP Wiki and GenP Guides, you would see why things like Patchers, which GenP is, always gets flagged.
It is not malicious, it is due to the nature of what the patching tool does is that is not liked.
Worried, then use Source and go through all the code yourself to double check.
